Perhaps they could have it to be Pokemon only from Pokemon X/Y and Pokemon OR/AS Pokedexes? A lot of Hoenn Pokemon appeared in Kalos but so did all the Pokemon who gained a Mega in ORAS but may have not been in the Hoenn Pokedex, like Beedrill, Pidgeot, etc.
