Powersaves egg wonder card vs modifying

I have a powersaves and I know how to use the egg wonder card and I also know how to modify pokemon I already have. My question is what method is better? Even if I used the remove fateful encounter flag it says the egg/pokemon was recieved in a poke center. So for appearances would it be better to modify pokemon I already have so that flag is not there? Pros/cons?
