Naive should work better but with the 40 EVs invested he should still be able to knock out those fairies. My greninja is also timid/I was too lazy to re-breed it and it works fine for me but if you have time to rebreed it then: Yes naive would work better :D
Here's a set for physical Salamence if you want to try it out:

EVs: 60 HP / 180 Atk / 84 Def / 4 SDef / 180 Spd
Adamant Nature
- Dragon Dance / Protect / Substitute / Roost
- Return
- Earthquake
- Rock Slide
Other move options are: Dragon claw, Double-edge and Facade. If he gets one Dragon dance up and no one is there to stop it then it's gg :D
