You are probably not using pokemon-amie right or you need to use pokmon-amie more. Certain pokemon don't like to be touched in certain places, if you keep rubbing it there it gets upset. (wanky, i know) 
Or you need to have max affection with that pokemon, like you played with it a little but you didn't max it out. (Again sorry for the unintended innuendos)
