Gender makes no difference in the game as far as i know. But the game will classify you as a girl by calling you "She", "Her" or something like that. I'm sure its okay since its just a game. There is a slight difference later on in the game, you would have to buy Girl's clothes instead of Boy's clothes and earning the last costume. This is side-quest of course. Filling the poke-dex and finishing Elite Four is pretty much the same.
