I assume Impish or Relaxed Nature? Good on paper but Scrafty can't do anything against the things it can survive two hits to. That is nice and supportive set, but I think it'd love a Sitrus Berry more than a Lum Berry. Shed Skin will remove status though that gives up Intimidate. But being weak to Flying, Fighting and double weak to Fairy Scrafty really doesn't have much footing in VGC. It's got a nice matchup against Mega Gross that don't run Superpower but that's about it, really. Mega Kang won't have a good time but with support from a teammate it's gonna win the matchup against Scrafty.

Notes about your calcs:

Special Mega Mence gets around Intimidate but look at how much better Double-Edge is, even Intimidated:
-1 252+ Atk Aerilate Mega Salamence Double-Edge vs. 232 HP / 168+ Def Scrafty: 150-176 (88.7 - 104.1%) -- 25% chance to OHKO
252+ Atk Aerilate Mega Salamence Double-Edge vs. 232 HP / 168+ Def Scrafty: 222-264 (131.3 - 156.2%) -- guaranteed OHKO
Also for Talonflame, Choice Band is still really viable imo:
-1 252+ Atk Choice Band Talonflame Brave Bird vs. 232 HP / 168+ Def Scrafty: 116-138 (68.6 - 81.6%) -- guaranteed 2HKO
252+ Atk Choice Band Talonflame Brave Bird vs. 232 HP / 168+ Def Scrafty: 174-206 (102.9 - 121.8%) -- guaranteed OHKO
And lastly Sylveon > Aromatisse, for VGC at least:
252+ SpA Choice Specs Pixilate Sylveon Hyper Voice vs. 232 HP / 44 SpD Scrafty: 504-592 (298.2 - 350.2%) -- guaranteed OHKO
252+ SpA Pixie Plate Pixilate Sylveon Hyper Voice vs. 232 HP / 44 SpD Scrafty: 400-472 (236.6 - 279.2%) -- guaranteed OHKO
252+ SpA Pixilate Sylveon Hyper Voice vs. 232 HP / 44 SpD Scrafty: 336-396 (198.8 - 234.3%) -- guaranteed OHKO
While Scrafty can't do a darn thing back to it. Even at -1 it's still a OHKO for all sets.

Scrafty works best once it's counters are out of the way. In the fast games like VGC Scrafty's teammates don't have a lot of time to clear the way, and until Scrafty can get a safe switch-in it's deadweight. As a Fighting-type it's outclassed by Terrakion who isn't bird feed (and can hit back really hard), Conkeldurr, Machamp, Hariyama, and as a Dark-type it's outclassed by Weavile, who is faster and also provides Fake Out pressure and in general is usable turn one without having to bail out (since Scrafty is slower it'll move last, which is screaming for flinch hax and double targeting). Bisharp does better too, since Defiant and Steel-typing give it that edge Scrafty lacks, plus it's got more offensive stats and speed (though base 70 doesn't matter that much).

You set is alright. I'm assuming it'd be taking the glue/support role, since Snarl and Intimidate work well together (though again Scrafty's low speed mean Snarl will be used last). Knock Off is good though the previously mentioned Weavile and Bisharp will both hit harder. Drain Punch is of course for longevity but with base 90 attack and no real focus on improving that Scrafty will be lacking oomph to get much HP back, unless it's against something weak to Fighting (like Bisharp, Kang or Terrakion) which wouldn't show up unless Scrafty can be picked off due to a lack of recovery.

Here are some ideas off the top of my head, if you really want to use Scrafty:

Scrafty @ Sitrus Berry / Chesto Berry
Ability: Intimidate
Impish Nature
EVs: 232 HP / 64 Atk / 168 Def / 44 SpD
- Drain Punch
- Knock Off
- Snarl
- Rest / Protect

RestChesto or Sitrus for longevity. Pretty much the same as you've got there but trying to increase the amount of time Scrafty has left.

Scrafty @ Leftovers
Ability: Shed Skin
Impish Nature
EVs: 232 HP / 64 Atk / 168 Def / 44 SpD
- Drain Punch
- Knock Off
- Snarl / Taunt / Swagger
- Fake Out / Protect

Pretty much only around for Fake Out pressure and Snarl/Taunt/Swagger support, so requires bulky teammates to take hits. Shed Skin to best Thundurus who wants to play nasty and will be your go to Pokemon to soak up status (since then Taunt will prevent status from coming around again, though might require Fake Out support itself to prevent Thundurus or faster mons from using Taunt on Scrafty.)

Scrafty @ Coba Berry / Lum Berry
Ability: Moxie
Brave Nature
EVs: 232 HP / 252 Atk / 54 SpD
IVs: 0 Spe
- Drain Punch
- Knock Off
- Ice Punch / Iron Head
- Fake Out / Protect

Trick Room set, obviously. With only base 90 attack though Scrafty struggles to get going, but with Moxie and support from teammates Scrafty can start to plow through teams, though obviously not against things that wall it. Coba Berry is to survive one BB from Talonflame or DE from Mega Mence and score the KO due to recoil (provided recoil is around 30-40%, though at +1 Scrafty has a 50% chance to OHKO and is guaranteed to get the KO after recoil [while Mega Mence won't be faster under Trick Room outside of it Scrafty will win against it and if Scrafty doesn't score the OHKO it will faint from recoil after using DE]). Lum Berry to prevent status though Coba will be more useful (really the only time Lum will be useful is against Thundurus or Sableye though only the latter would be a problem).

Calcs for last set:
252+ Atk Choice Band Talonflame Brave Bird vs. 232 HP / 0 Def Coba Berry Scrafty: 109-130 (64.4 - 76.9%) -- guaranteed 2HKO
252+ Atk Aerilate Mega Salamence Double-Edge vs. 232 HP / 0 Def Coba Berry Scrafty: 141-166 (83.4 - 98.2%) -- guaranteed 2HKO

252+ Atk Scrafty Drain Punch vs. 4 HP / 0 Def Mega Kangaskhan: 110-132 (60.7 - 72.9%) -- guaranteed 2HKO
252+ Atk Scrafty Ice Punch vs. 4 HP / 0 Def Mega Salamence: 120-144 (70.1 - 84.2%) -- guaranteed 2HKO

If you really want to get unorthodox:

Scrafty @ Sitrus Berry
Ability: Shed Skin
Careful Nature
EVs: 232 HP / 168 Def / 108 SpD
- Super Fang
- Knock Off
- Snarl
- Fake Out / Taunt / Protect

For teh lulz and surprise factor :D (Though Pachi uses it better and has Nuzzle. Seriously don't use this set, it's a joke, lol.)

Okay I might not know everything and I might be hitting way off base with my sets but that's how I would use Scrafty. To be honest though I wouldn't use it in VGC, not since it's outclassed (imo) and now double weak to Fairy, which really gives a free OHKO against Sylveon and Mega Mawile (neither of which are bothered by Intimidate, though I haven't see much Mega Mawile in VGC2015 it still scores a OHKO at -1).
But that Trick Room set I made certainly has me interested in seeing how well it'd do in a Trick Room team. It has Fake Out support so it could help the TR setter on Turn One and sweep thereafter.
