I don't know exactly what you're trying to ask, but bottle caps only serve one puspose. They are used to hyper train a lvl 100 pokemons stats. Using a regular bottle cap lets you choose 1 stat to train, and a gold cap trains all stats. This will essentially bring that stat/stats up to what they would be with perfect IVs.

So no, they shouldn't affect breeding

They do not effect breeding in any way. If you bottle capped a 30iv to a 31, you'll still be breeding 30iv's.
